Can anyone tell me if you can apply for a working holiday visa while waiting on the PR application to be processed? I do not want to invalidate the PR application by getting a WHV.

Yes you can.

Though you should note that your permanent skilled visa cannot be granted while you are in Australia, so if your skilled visa application reaches the point of visa grant while you are in Australia on the WHM visa you may well have to look at leaving Australia and a trip to Singapore or Auckland (say) so that your visa can be granted and evidenced in your passport.
